It doesn't. That is the defining point in my theory. If his eyes were not damaged by the spell, well, it doesn't add up does it? Although it seems probable that his eyes may get some damage, if not from the spell, from the flash is gave off?

Its because his eyes were affected by Voldemort's Avada Kadavra spell that he survived from. His eyes could have been easily affected by the curse to a small degree leaving him needing glasses.

Magic cannot fix his eyes however, because body parts injured by dark magic cannot be fixes or regrown. As you may recall when George loses his ear in DH they cannot fix it because "it was injured with dark magic".

So... Harry's eyes were damaged from Voldemort's failed assassination attempt and cannot be fixed because dark magic damaged them
